The Villa Lilliano has very ancient origins. Probably in the location where the villa is today, in the eleventh century there was a watchtower. In the fifteenth century, however, the property had already been a private residence, before for the family Giannellini, then Guiducci and Capponi. Already owners of the Villa Lappeggi, the Medici family decided to buy this house in the seventeenth century. The documents show that the villa was bought by Ferdinando II de' Medici in July 1646. According to a painting probably by Giorgio Utens, the villa had two tall towers on either side and was surrounded by a wall. Ferdinando II did not spend money on major restructuring work and entrusted the house to the family of the main farmer of Villa Lappeggi.

Francesco Maria de' Medici, about twenty years after the purchase of the villa by Ferdinando II decided to involve architects and workers who worked at the Villa Lappeggi also in the restoration of Villa Lilliano. The towers were resized and the upper floor was raised enlarging the house. The main architect of the project was Antonio Maria Ferri. Details of landscaping works were made for the garden. Fountains, water features, flower beds and plants were placed in the garden. The large garden fountain was built by Giovan Battista Foggini. Among the distinguished guests who have stayed at Villa Lilliano there is Frederick IV, King of Denmark at the beginning of the eighteenth century.

The villa was sold at auction and during the period of Lorraine government it was virtually abandoned. Since 1830 the villa belongs to the family Malenchini.
